In Charles Kenworthy's book, "Treasure Signs, Symbols, Shadow & Sun Signs", he indicates on page 20 that a series of holes such as this could represent a trail with the holes representing 100 walking varas (33 inches each step) distance between each. Usually the holes are connected with lines to show the trail route.

One other use of holes I have seen is the representation of mountain peaks in a certain area. Usually there is additional marking to show a mine opening like a horseshoe somewhere on the rock with the holes. A topo map of the area could be compared to the hole pattern to see if the high points topology match the holes.
