It doesn't seem to matter if it's underwater or not. It seems to "sense" waves if I'm in knee-high water or up to my chest.

Maybe you're inadvertently lifting the coil off the bottom in anticipation of the waves.
Or the waves are lifting it off the bottom causing the fluctuation.
I hunt almost in silent mode and when I lift the coil off the bottom, even slightly I get
a false signal which varies depending on the contour of the bottom.
