i got a bottle that has a indentation on the top, it has been there since the bottle was produced. was this from a tool or was this made this way for a reason

The rinkle on the outside of the mouth appears to have been caused by not enough glass for the tool used to make it smooth.

It's a pinched pouring lip, as made. Here's a link to a pic of Carter's ink bottle with a similar lip:

the indent on the lip is where the wire thats connected to the stopper fits, i have several old bottles like that, sometimes the stopper is ceramic, or it could be cork,,nice find

I agree with dobie, indents are stopper attachment areas.
